Second: did you do a 3 months conditioning routine before you started PE-ing?
My guess is that, if you didn't condition your penis, it was not used to the exercises and as such it didn't respond as well as it would have if you had conditioned it before. You should go see a doctor about that because I am most certainly not an expert in penile health.
Please, go to your doctor as soon as possible.

Wait so you don't actually have lumps? Earlier you said the lumps were soft. Any kind of soft lump is probably some kind of fluid buildup which is caused because you are doing exercises improperly and/or doing exercises that are too advanced for you. You need to stop dicking around and not worrying about being conditioned because you will injure yourself.
2 weeks is not long enough to fix something like this, how long did it take to develop?
PE is a marathon and if you continue to treat it like a sprint you are going to seriously injure yourself.

Alrighty, your new post has cleared things up. I don't think you injured it at all, you are correct that your poor technique in v-jelqs and flaccid bends is probably what caused it. You aren't injured so don't need time off. If you take a week or two off you will probably lose the gains, which may even everything out again. If you keep going with good form you will probably eventually correct it, but then again you also might just keep growing at the same rate and the dip might always remain.
I would recommend to just keep going with good form but try to jelq that spot a little more than the rest of the shaft. You should get rid of the flaccid bends in my opinion, they probably shouldn't be done until you are 2 months into your PEing. These things can be difficult to correct, I think the best bet is to just finish your conditioning and then you can incorporate flaccid bends again eventually erect bends to try and target that area of the shaft.
