I have been doing JP90, and it says that while stretching one should do kegels, but I have read somewhere else (can't find the link now) that kegeling while stretching is not good for the BC muscles. What's the actual theory here? Can someone more experienced elaborate?

As BigBob said, yes. I definitely think that kegeling while stretching is completely non-sensical, and could easily lend to injury for total newbies. I did it, when I first found out about PE. Didn't like it. My turtling was EXTREME, and I overdid it as well. This is most likely how I got my pelvic floor injury.
So I would watch out if I was you...
Actually, it should be reverse kegels, relaxing, and lengthening the BC for the stretch, rather that flexing/contracting the muscle with kegels. I hold a long, moderate reverse kegel with my stretching.
After the length work is done, edging with kegels.
